get head gasket checked sniffer tests are not allways accurate on diesels pretty much that model getting hot under load up hills screams head problem gasket has failed or posable crack maybe but the only real test is pull the head
Hopefully for you it's a pressure issue, well worth paying for a in vehicle test to test the whole system, could be as simple as a join or heater core.
Also possible is your water is bypassing early and not doing the full circuit of engine , due to being fiddled with by many hands. Maybe even a gasket covering a hole, it does happen with water pump gaskets etc.
Now the ugly bit , most diesels that cook under load usually are either starving for air flow , (but your new radiator should have that covered) or.... can have a hair line fracture

A 3 ltr toyota should pull 3 ton uphill in the middle of summer. Without adding thermos fans, checking your clutch fan is nicely married to the radiator couling for full efficiency is a good idea and even checking your exhaust isn't crushed flat from log hopping would be a smart move.

would be a smart move.You said that you replaced the fan clutch, was it a new one or one from the wrecker? This sounds exactly like what was happening on my old troopy. Only worried things when I was towing the trailer up steep roads, otherwise it would be fine. Problem was the fan clutch.

Those fan clutches are common pains in the butt no doubt , 50% of the time they are the problem the 50% of the time you pay the ridiculously high price to replace it and nothing changes
You have replaced the radiator, fan clutch and thermostat. you could still have a very small compression leak into the cooling system, and this will get worse under load causing engine over heat. And seems normal under no load.
It does not necessarily mean you are going to get oil in the coolant or coolant into the oil. A small compression leak under load will heat an engine very quickly.

Factory motors don't have extra fans etc fitted, they don't need them.
Something is wrong and whoever you had work on it is a gumby, take it somewhere else.

The obvious solution would be getting someone to run alongside the vehicle with a chilled martini and give little sips to the air intake.

Kidding. Ask other Toyota / diesel experts about the absent intercooler coz maybe the one you spoke to just lacked the knowledge , you will find the issue somewhere there.
Was the engine purchased from gumtree / eBay / wreckers or someone who wouldnt lie about the motors history ?

I presume you have a viscous fan clutch that should be engaging before you get to boiling temps under load.
If you cant hear the noticeable extra roar of the fan as it engages, then the viscous coupling is not working. You can service these couplings with new viscous fluid from Toyota.
The temperature at which the coupling engages is controlled by airflow over a coil spring on the front of the assembly.
I had the same problem with my 3.0l Prado when towing uphill.

One thing that might be causing it is when the motor was fitted did they fit your pulley's to the water pump, The reason I ask is because if your old pulleys are smaller than the ones that were fitted to the Turbo motor it will turn the pump faster causing the water / coolant to cavitate where the water pump ends up pushing more Air than Water, much like an Outboard prop can,
Or if they fitted a larger Crank Pulley that will cause the same problem,

Yer they don't need one for normal driving.But as soon as you take that 4x4 into soft sand or towing a heavy load they come in handy as an added extra.Occasional_panner said:

Fitting a intercooler would be good for extending life of your turbo and engine, they are simple and effective the colder the air the denser it is therefore more power ower:
plus they catch the carbon pollution crud before it cokes up your intake flutterby if theres pollution pipes on it.

My mate who has a 3.0L HiLux said it was his transmission that overheated when towing not the motor but, only on really long steep uphill climbs. Does the transmission cool through the radiator core? His only suggestion was a 3 core or oversized radiator. Sorry cannot be more help.

What kind of 3lt have you got? I recently just replaced my water pump on my prado and it appeared fine from the outside. I know you said it was done last year but you can't beat the old saying
